Fedor would have "too many advantages."
Jones would probably call him out a dozen times and then cry about how the UFC won't pay him enough for it though. Like he does with every other HW.

I would pick Fedor to win. He is the better striker, has a lot more punching power and his sub grappling game is better. Jones' wrestling is better but not by a lot IMO if we are talking Prime Fedor when he would constantly toss around HWs from the clinch.

I believe DC would be a far tougher fight for Fedor.
In a cage and under UFC rules, I'd worry about Jon getting a takedown and cutting Fedor with an elbow. Fedor's skin is paper-thin and if Jones managed to squash him up against the cage, even for half a minute, he could do some serious cut damage.
In a ring and under Pride rules, I'd definitely go with Fedor.
